    Pointwise Convolutional Neural Networks

    Deep learning with 3D data such as reconstructed point clouds and CAD models has received great research interests recently. However, the capability of using point clouds with convolutional neural network has been so far not fully explored. In this paper, we present a convolutional neural network for semantic segmentation and object recognition with 3D point clouds. At the core of our network is pointwise convolution, a new convolution operator that can be applied at each point of a point cloud. Our fully convolutional network design, while being surprisingly simple to implement, can yield competitive accuracy in both semantic segmentation and object recognition task.Comment: 10 pages, 6 figures, 10 tables. There is only limited information on the effects of reduced IRC and its mixture with compost or silicate fertilizer (Si) on the soil nematode community in salt–affected soils. This study aimed to assess the shifts of soil nematode community by reducing a rice crop from triple rice system (RRR) to a double rice system and mixed with compost or Si in paddy fields in acid sulfate soil (ASS) and alluvial soil (AL) in the Mekong Delta, Vietnam. Field experiments were designed with four treatments in four replicates, including RRR and a proposed system of double–rice followed by a fallow (FRR) and with 3 Mg ha–1 crop−1 compost or 100 kg ha–1 crop−1 Si. Soils were collected at harvest after the 2 year experiment, reflecting the fifth and third consecutive rice crop in RRR and FRR system, respectively. Results showed that reduced IRC gave a significant reduction in abundance of plant–parasitic nematodes (PPN), dominated by Hirschmanniella and increased abundance bacterivorous nematodes when mixed to compost and silicate fertilizer in ASS. In addition, reduced IRC increased nematode biodiversity Hill’s indices and reduced herbivorous footprint in ASS. Proposed system having compost or Si had strongly increased in bacterivorous and omnivorous footprints. Particularly, reduced IRC mixture with Si increased abundance of Rhabdolaimus, Mesodorylaimus and Aquatides, metabolic footprints (structure footprint, bacterivorous, omnivorous and predator) and diversity Hill’s N1 index in ASS. Our results highlighted that reduced IRC was a beneficial practice for decreasing abundance of PPN in salt-affected soils and increasing abundance of FLN in ASS.     Comparative genomic analysis of Aeromonas dhakensis and Aeromonas hydrophila from diseased striped catfish fingerlings cultured in Vietnam

    IntroductionMotile Aeromonas septicemia (MAS) is a burden for striped catfish (Pangasius hypophthalmus) farmers in Vietnam. MAS can be caused by several species of Aeromonas but Aeromonas hydrophila is seen as the leading cause of MAS in aquaculture, but recent reports suggest that A. dhakensis is also causing MAS.MethodsHere we investigated the bacterial etiology of MAS and compared the genomic features of A. hydrophila and A. dhakensis. We collected 86 isolates from diseased striped catfish fingerlings over 5 years from eight provinces in Vietnam. Species identification was done using PCR, MALDI-TOF and whole genome sequence (WGS). The MICs of commonly used antimicrobials was established. Thirty presumed A. hydrophila isolates were sequenced for species confirmation and genomic comparison. A phylogenetic analysis was conducted using publicly available sequences and sequences from this study.ResultsA total of 25/30 isolates were A. dhakensis sequence type (ST) 656 and 5/30 isolates were A. hydrophila ST 251. Our isolates and all publicly available A. hydrophila isolates from Vietnam belonged to ST 251 and differed with <200 single nucleotide polymorphisms (SNP). Similarly, all A. dhakensis isolates from Vietnam belonged to ST 656 and differed with <100 SNPs. The tet(A) gene was found in 1/5 A. hydrophila and 19/25 A. dhakensis. All A. hydrophila had an MIC ≀2 mg/L while 19/25 A. dhakensis had MIC ≄8 mg/L for oxytetracycline. The floR gene was only found in A. dhakensis (14/25) which showed a MIC ≄8 mg/L for florfenicol. Key virulence genes, i.e., aerA/act, ahh1 and hlyA were present in all genomes, while ast was only present in A. dhakensis.DiscussionThis study confirms previous findings where A. dhakensis was the dominating pathogen causing MAS and that the importance of A. hydrophila has likely been overestimated. The differences in antimicrobial susceptibility between the two species could indicate a need for targeted antimicrobial treatment plans. The lipopolysaccharide regions and outer membrane proteins did not significantly differ in their immunogenic potentials, but it remains to be determined with in vivo experiments whether there is a difference in the efficacy of available vaccines against A. hydrophila and A. dhakensis

    Behavioral Improvements and its Molecular Mechanism of Ilex kudingcha C.J. Tseng on Animal Model of Alzheimer’s Disease

    Alzheimer's disease (AD) is a common chronic neurodegenerative disease with well-defined pathophysiological mechanisms. Ilex kudingcha (IK) C.J. Tseng is commonly known as bitter tea or “Khom” tea in Vietnam. The present study was conducted to investigate the anti-dementia effect of IK using olfactory bulbectomized (OBX) mice. OBX mice were daily treated with IK extract (540 mg/kg) or reference drug, tacrine (2.5 mg/kg) 1 week before and continuously for 3 days after the OBX surgery. The object recognition test, modified Y maze test and fear conditioning test were employed to analyze non-spatial short-term, spatial short-term and long-term memories of the mice respectively. Administration of IK extract and tacrine attenuated these OBX-induced cognitive deficits in mice. The effects of IK and tacrine on spatial short-term memory impairment were reversed by scopolamine, a muscarinic receptor antagonist. The amyloid-beta (AÎČ) production in adult transgenic Drosophila brain flies was also investigated by using Western blotting with APP-HA antibody. These results indicated that IK extract improves short-term and long-term memory disturbances in OBX mice and that muscarinic receptor may play a role on these actions. In addition, our result also showed that IK extract reduces the expression of amyloid precursor protein (APP) in brain of AD model using Drosophila melanogaster

    A modern purification by accelerated solvent extraction and centrifugal partition chromatography and biological evaluation of capsaicin from Capsicum chinense

    A special alkaloid compound known as capsaicin, which can only be found in the fruit of the Capsicum plant, was isolated and tested for its anti-inflammatory activity. The purpose of this work is to establish a simple and quick approach for capsaicin purification utilizing centrifugal partition chromatography (CPC) as well as an effective method - accelerated solvent extraction (ASE), for extracting capsaicin from Capsicum chinense. After purification, capsaicin was validated by HPLC-DAD at 281 nm to be > 90% purity. The in vivo anti-inflammatory activity of the isolated capsaicin was also investigated, and the IC50 value of the capsaicin was determined to be 57.61 ”g/mL. The current work emphasizes how an ASE and CPC system may combine to extract high-purity capsaicin from Capsicum chinense, which have the anti-inflammatory activity, as we evaluated in the experiment

    The structure of the title compound (systematic name: N-{[(2-hy-droxy-phen-yl)methyl-idene]amino}-morpholine-4-carbo-thio-amide), C12H15N3O2S, was prev-iously determined (Koo et al., 1977 ▾) using multiple-film equi-inclination Weissenberg data, but has been redetermined with higher precision to explore its conformation and the hydrogen-bonding patterns and supra-molecular inter-actions. The mol-ecular structure shows intra-molecular O-H⋯N and C-H⋯S inter-actions. The configuration of the C=N bond is E. The mol-ecule is slightly twisted about the central N-N bond. The best planes through the phenyl ring and the morpholino ring make an angle of 43.44 (17)°. In the crystal, the mol-ecules are connected into chains by N-H⋯O and C-H⋯O hydrogen bonds, which combine to generate sheets lying parallel to (002). The most prominent contribution to the surface contacts are H⋯H contacts (51.6%), as concluded from a Hirshfeld surface analysis

    Is checklist an effective tool for teaching research students? A survey-based study

    Background: Students face hardships in determining what are the main points that need more studying in every subject. Checklists are one of the ways that can help students identify the most important pieces of information. Accordingly, in this study, we aimed at examining the impact of using educational checklists on the learning process of postgraduate students at Nagasaki University, Japan.Methods: Thirty-one Master’s students, who finished a “how to write a research protocol” course were recruited by sending them an invitation email that had an attached link to a reviously developed and tested questionnaire on the SurveyMonkey¼ platform. After signing the electronic informed consent, twenty-two participants (response rate = 71%) finished the survey. The data was analyzed using Microsoft Excel and expressed in the form of frequencies and percentages.Results: More than half of the students declared that they know the checklist will be used in the course that we investigated. Only two students used checklists as a means of studying (9%). Twelve students (55%) confirmed that no other courses or lessons in the School of Tropical Medicine and Global Health (TMGH) use checklists. No students found the usage of checklists not easy or not practical to apply. Many students thought the length of the checklist was suitable and not too short (64%), although three students (14%) found it lengthy. Moreover, most students described the checklist as beyond good (86%) and they would recommend using a checklist for teaching other college students (73%).Conclusion: Using checklists in education can facilitate the learning process, help in memorization, and deepen the concepts being studied. Further studies are required to examine the impact of checklists in teaching undergraduate students and students from other non-healthcare disciplines

    TextANIMAR: Text-based 3D Animal Fine-Grained Retrieval

    3D object retrieval is an important yet challenging task, which has drawn more and more attention in recent years. While existing approaches have made strides in addressing this issue, they are often limited to restricted settings such as image and sketch queries, which are often unfriendly interactions for common users. In order to overcome these limitations, this paper presents a novel SHREC challenge track focusing on text-based fine-grained retrieval of 3D animal models. Unlike previous SHREC challenge tracks, the proposed task is considerably more challenging, requiring participants to develop innovative approaches to tackle the problem of text-based retrieval. Despite the increased difficulty, we believe that this task has the potential to drive useful applications in practice and facilitate more intuitive interactions with 3D objects. Five groups participated in our competition, submitting a total of 114 runs. While the results obtained in our competition are satisfactory, we note that the challenges presented by this task are far from being fully solved. As such, we provide insights into potential areas for future research and improvements. We believe that we can help push the boundaries of 3D object retrieval and facilitate more user-friendly interactions via vision-language technologies.Comment: arXiv admin note: text overlap with arXiv:2304.0573

    A preliminary study to establish the transfected CHO cell lines which highly express Trastuzumab - A biosimilar product of Herceptin

    Human epidermal growth factor receptor 2 (HER2) has been identified as a molecular target for breast cancer therapy, such as Trastuzumab (HerceptinÂź). This has been shown to improve patient survival substantially. The current study is aiming to locally produce an anti-HER2 monoclonal antibody (named Trastuzumab) which has an equivalent biological properties in comparison with the original version, HerceptinÂź). In silico design and construction of recombinant vectors, as well as the establishment of transfected cell lines with high expression of Trastuzumab were performed. Based on the protein sequences obtained from the Drugbank, the DNA sequences encoding for the light chain (Tras-Lc) and heavy chain (Tras-Hc) of Trastuzumab were optimized and integrated into pNanogen-Hygro and pNanogen-Puro vectors, respectively. The Neon Transfection System was used to co-transfect the pNanogen-Tras-Lc-Hygro and pNanogen-Tras-Hc-Puro constructs into CHO cells. Different co-transfected single-cell-colonies selected on media supplemented with hygromycin and puromycin were used for ELISA and SDS-PAGE assays to identify the CHO cell lines which highly express Trastuzumab. Based on the present results, 30ÎŒg of both constructs were suitable for DNA co-transfection. After 07 days of culture, the highest amount of Trastuzumab (561 ”g/ml) was obtained from the H06LD68 cell line
